Just for the record Aidan was able to find my problem. It seems the base64_encode I had was broken. I'm running FC5 fully updated and the package that contains base64_encode is emacs-vm. If you are running FC5 with base64_encode and having issues with encoding html email and attachments use the following setup.cache line.
BASE64ENCODE='/usr/bin/uuencode -m ==== | grep -v ===='
This works fine and I haven't seen any issues yet.
